What happened: Logged on and our faction CV was gone but all the other ships and base were still there, it was carrying everything we had as it was the ship we were going to use to jump out of the area with.

Have you checked for how long you had it? On starters structures will be deleted after 7 days (as shown in the tutorial and map info)

If not try to relogg, og see in your registry/structure commander what it says there

In the structure commander it is listed as deleted. I may have completely missed that bit of info at start to be honest, but i have a TBI so i tend to forget things as is.

you ignored the warning we have put at the very beginning in the Clone Chamber and Forum Guide and PDA Guide:

You have 7 days at the starter to leave with your ship.

I restored it at the last position as an exception since you are new.
