check the structure commander. u may have left a sector before it synced ship count. fly to the sectors it is showing ships that don’t exist in the registry and wait for the commander to update. takes up to 5min to see they are deleted 
As Bob mentioned. Please check your list and make sure to stay in the playfield for a bit after they get deleted. In case there are still ships left, please visit the playfield and stay there for a few minutes.
If some are out of reach for you let us know which structures. But only if you cannot reach them anymore.
