What happened:
=> I removed my normal containers to add a container controller, 2 extenders and a container to make 500,000 storage space. I put all the ore etc back in and it showed it was transferred, but alas when coming back to it, everything was gone. Additionally the furnace was smelting ore into this to make raw materials and that was dissapearing too.
