=> I was destroyed by a spire. I was following the warp to the quest zone and had no warning before I was killed. I saw my ship when I died, I tried to get it back almost lost my CV in the process. I looked for my backback which I couldnt find I looked for the ship for a while but had to leave. There is no icon for the ship.

Yes, the Phoenix is the most difficult PvE orbit, because there are rare resources. The only exception in the whole universe.

Does this mean the cave reward ship is gone? Is there any way to get another ship like that?

You can get one by warping to the other server and doing the mission there. Also they tend to get sold at EGS Garage throughout the season (I had about 6 last season in total).
